So I'm pretty sure I have a ton of ships not assigned to any planet yet when I try to leave a planet it warns me that I'll loose the ship I built on it. If this is the case for leaving and obliterating then I should have had close to zero ships when I returned, yet I still had three pages worth.

I haven't actually tested it out with leaving the planet but it seems when I oblit the planet the ship remains. Is this a bug or is reassigning ships not a thing anymore?

Ships being lost when you lose the planet is no longer a thing. The text is on our list of things to get to as it is a carry over from another time. Have no worries about loosing your ship!
